For PTMScan experiments, the stage tip, or small-scale peptide desalting is a critical part of the experiment for a number of reasons. Detailed instructions for performing stage tip peptide desalting are included at the end of each PTMScan kit protocol.The stage tip step will remove salts and other contaminants prior to mass spectrometry that can distract the mass spectrometer from peptide identification. Importantly, this step will also serve to reduce the amount of antibody that may co-elute with the peptides and contaminate the analytical column or LC. This will improve the longevity of the analytical column and lead to more reproducible data.Stage tips can be made using an 18 gauge needle and C-18 disks, according to the method published by Rappsilber et al (Anal. Chem. 2003, 75, 3, 663–670, 2002). The background or number of non-PTM peptides in each enrichment is primarily due to non-specific interactions with the beads the antibody is conjugated to. Therefore, this background is also non-depletable by methods such as pre-clearing.The level of background peptides can range considerably depending on the PTM and the biological source. PTMs that are typically lower in abundance (e.g., phosphotyrosine) can be expected to have a higher background compared to more abundant PTMs like the ubiquitin remnant (or K-e-GG) and acetyl lysine. Peptides derived from cells in culture typically produce more PTM peptides than an equivalent amount of protein from tissue.A major source of background peptides can be carry-over of antibody-beads to the stage tip or small-scale desalting at the end of the protocol. We understand some customers choose to pursue TMT labeling for PTMScan proteomics analysis, but we do not have a defined protocol for this method. However, there are two questions we can address:
1) We know that labs have succeeded in performing this experiment by enriching for the PTM peptides first then labeling second. This is critical for UbiScan and ubiquitin remant in particular because the TMT label is now on the K-e-GG remnant and the antibody won't be able to bind if the labeling is performed first.
2) We have recently found that to recover the TMT peptides efficiently from the stage tip C-18 desalting step you need to use 50% ACN/ 0.15% TFA (an increase from 40%). The TMT label makes the peptides more hydrophobic and the increase in ACN helps elute them from the C-18.
